乳酸菌食品级质粒及应用的研究进展

摘 要:乳酸菌是食品发酵工业中重要的益生菌,利用分子生物学技术构建的菌种对食品产业发展及人类健康具有重要影响。本文主要通过介绍乳酸菌食品级系统的基本要求、食品级质粒的元件组成、食品级质粒构建策略及其应用的研究进展,展示了乳酸菌食品级分子操作系统的建立对乳酸菌的深层次开发利用所具有的重要意义。

乳酸菌(lactic acid bacteria,LAB)是食品产业中应用最为广泛的革兰氏阳性菌,主要包括乳球菌属(Lactococcus) 、乳杆菌属(Lactobacillus)、链球菌属(Strptococcus)、明串珠菌属(Leuconostoc)等19 个属[1]。在食品领域可以应用于发酵性食品,例如奶制品、肉制品、果蔬与谷物类食品的发酵[2],并且是微生物学中公认的具有益生功能的益生菌,因而被公认为是安全的(generally recognized as safe,GRAS)食品级微生物[3-4]

目前,采用分子生物学技术提升菌种潜在的优良性能,构建新型工程菌种是比较受关注的研究方向。基因工程技术可以对宿主菌种进行基因编辑,发掘功能基因,调控代谢途径,从而提升菌种潜在的益生功能,因此分子生物学对食品科学及人类的健康具有促进作用[5-6];然而基因工程菌种的选育过程一般采用抗生素抗性基因作为选择性标记,抗性标记易向环境中扩散,危害生物安全[7],因此研究人员也一直研究获取无毒副作用的食品级分子操作系统。

基于分子生物学及合成生物学相关技术的不断突破,乳酸菌相关的各类分子调控元件也已经得到验证,相继研究出了新的克隆载体、表达载体及整合载体,食品级分子表达系统得到了不断完善,因此本文主要对最新的食品级菌种与质粒的背景、分子操作技术及相关应用进行综述。

1 食品级系统的要求

由于乳酸菌在食品工业中的应用特殊性,要求食品级分子生物学所涉及的元件必须具有安全的特性,满足如下基本标准[8]:1)载体必须是食品级,载体的相关元件必须由同源宿主或密切相关的安全型微生物的DNA 组成,不含有非食品级的DNA片段;2)宿主菌必须为食品级,宿主菌为可鉴定及稳定的菌种,经过先进的分类方法鉴定过,以及运用适当的分子生物学技术确认过宿主菌的遗传组成;3)选择性标记必须为食品级,传统的乳酸菌载体选择性标记为红霉素或氯霉素的抗性基因,但因抗性因子的转移,将其投放到环境、人或动物体内会带来严重的生物安全性后果,因此必须采用食品级选择性标记代替抗生素标记;4)外源诱导物必须为食品级,外源诱导物主要用于诱导启动子的启动,从而使外源基因进行表达,如乳糖、蔗糖、嘧啶、乳酸菌肽等可食用物质都是外源诱导蛋白表达常用的诱导物。

2 食品级质粒

质粒是存在于微生物中染色体以外的、能够独立复制的遗传因子。基因工程质粒是分子生物学研究的重要工具,主要包括复制区、选择标记区及蛋白表达区,复制区是保证质粒生存复制的必备元件,选择标记区是重组质粒与菌种筛选的重要标记,蛋白表达区是外源蛋白表达的区域[9]

2.1 质粒复制原理

质粒的复制原理与其宿主菌的特点、稳定性及拷贝数具有密不可分的联系。根据环形质粒复制中间体的结构,可以分为滚动环式复制(rolling circle replication,RCR)及θ型复制(theta-replication)两种方式。滚环复制的引导链和延迟链在合成的启动时间和空间上相互独立。复制蛋白将一股在正链起点处切开一个小口,在置换合成期间,形成多个单股中间体,延迟链在负链起点合成的启动之后,置换合成,最终转化为双股螺旋分子[10];θ型复制在复制过程中产生双链复制叉,可以单向复制又可以双向复制,不仅保证了质粒结构的稳定,而且可以插入大片段DNA[11],如Lb. reuteri的质粒pTC82[12]、Lb. plantarum的质粒pLP2000和pLP9000[13]以及Lb. delbrueckii的质粒pN42和pJBL2[14]等。

2.2 食品级选择性标记

基因工程质粒为了在其宿主菌体内存活复制,必须携带一个或者多个抗性基因防止质粒丢失,而抗生素抗性基因不仅不被允许在食品中使用,而且容易引起抗性转移,危害生态环境,因此最有效的策略就是利用食品级的选择性标记,此标记均来源于对人体及生态环境安全的食品级微生物,这些食品级选择性标记与复制区、蛋白表达区进行整合,可构建出不同应用的食品级质粒,所应用的食品级选择性标记见表1。

2.2.1 细菌素抗性或免疫性标记

细菌素中的乳链菌肽(Nisin)研究最深,目前已被50 个国家认可用作食品防腐剂,因此可以将乳链菌肽作为选择性标记,Li Ruiqing等[15]将L. lactisTML 01菌种中新的乳链菌肽抗性基因nsr整合至pLEB590质粒,成功构建食品级质粒pLEB690,包括pSH71复制子、nsr基因和组成型启动子P45;lafI基因是Lb. johnsonii VPI 11088产生Lactacin F免疫基因,将含有lafI基因的质粒pTRK434转化到Lb. fermentumNCDO 1750后,于含有Lactacin F的培养基中进行选择培养转化子[16]。这些为细菌素作为食品级的选择性标记提供了基础。

菌体对细菌素具有免疫抗性,为了解决此问题,可以将一个以上的细菌素作为选择性标记,或者将细菌素与其余选择性标记联合使用,然后于培养基中进行选择性筛选,可以降低免疫抗性发生的频率,Liu Chunqiang等[17]利用Nisin抗性与镉抗性基因相结合,构建新型质粒pND968,于菌种L. lactis LM0230中存活40代依然保持稳定性。

2.2.2 糖类选择性标记

糖是乳酸菌食品发酵工业中重要的碳源,因此可以将糖类作为选择性标记,研究比较深入的是乳糖操纵子,MacCormick等[18]于L. lactis MG5276菌株中证明了乳糖可以作为选择性标记;在此基础之上,Platteeuw等[19]将乳糖操纵子(lacA)与选择性标记(lacF)进行整合,构建了食品级质粒pNZ2122/pNZ2123与其相适应的宿主菌L. lactis NZ3000(lacF);此外,Takara等[20]于Lb. casei中构建了含有乳糖筛选标记的质粒pLEB600。

乳酸菌中少数株系同样可以将木糖与蔗糖作为碳源,Posno等[21]将Lb. pentosusMD353的木糖选择性标记(xyl)整合至pLP3573质粒,于Lb. casei ATCC 393与Lb. plantarum NCDO 1193中证明了木糖作为选择性标记的可行性;Leenhouts等[22]将P. pentosaceus PPE1.0中的蔗糖选择性标(scrA/scrB)整合至L. lactis LL108/LL302,证明了蔗糖作为选择性标记的可行性。

2.2.3 营养缺陷型标记

营养缺陷型标记一般建立在tRNA抑制基因基础上,因此容易引发多效效应,但是此种方法使用方便,并且其主要产物是RNA,而不是蛋白质,也不会有酶活性改变或抑菌作用。Ross等[23]将L. lactis的腺苷酸合成酶(thyA)基因整合至pGD500质粒进行回补,证明了thyA可以作为菌体的选择性标记;并且,Zhu Duolong等[24]利用Cre/loxP技术构建了食品级的L. lactis NZ9000(thyA)营养缺陷菌;Glenting等[25]将L. lactis MG1613中的苏氨酸合成酶基因(hom、thrB)进行敲除,构建营养缺陷型菌种L. lactis MG1613(hom、thyB),同时将选择性标记高丝氨酸脱氢酶与高丝氨酸激酶整合至质粒pJAG5进行回补,证明了此基因可以用于选择性标记。

2.2.4 其他类型选择性标记

细菌素、糖类以及营养缺陷型是常用的食品级标记,金属离子、温度以及噬菌体抗性也可以应用于食品级抗性标记。Liu Chunqiang等[26]将L.lactis M71中的镉抗性基因(CdR)整合至L.lactis LMO230中,通过质粒pND302与pND625证明了镉抗性基因可以应用于食品标记;Demerdash等[27]将S. thermophilus中内生质粒pSt04的热休克蛋白(small heat shock protein,SHSP)基因整合至pHRM1质粒,证明温度可以作为选择性标记;质粒pNP40[28]与pAH90[29]于L. lactis中的应用充分证明了噬菌体抗性基因的食品级应用,并且Millen等[30]证明CRISPR(clustered regularly interspaced short palindromic repeat)/ Cas9技术可以提升L. lactis的噬菌体抗性基因选择性。

2.3 食品级诱导物及表达系统

质粒中的蛋白质表达区主要用于基因的表达,启动子是促使外源基因表达的核心区域,可以分为组成型启动子与诱导型启动子,组成型启动子的调控不受外界条件的影响,所启动基因的表达具有持续性;诱导型启动子由于受外源诱导物调控,可以将菌体生长与外源基因表达区分[31]。为了满足食品工业与生物技术的应用,不同类型的启动子得到了不断的完善,适合启动子的选择对外源基因的表达具有重要影响[32-33]。常用的食品级诱导物及表达系统见表2。

2.3.1 细菌素诱导的双组分表达系统

细菌素可以作为双组分表达系统的诱导物。研究比较深入的是NICE与pSIP表达系统[34-35],其诱导物分别为乳酸链球菌素(Nisin)与米酒乳杆菌素(sakacin P/A)[34,36],pSIP表达系统已经在L.lactis中成功表达了β-葡萄糖醛酸酶、氨肽酶、淀粉酶及β-半乳糖苷酶[35-37],Sanati等[38]将pSIP表达系统的选择性标记整合为丙氨酸消旋酶抗性,于Lb. plantarum WCFS1与Lb. reuteri L103中表达了β-半乳糖苷酶。

NICE表达系统是乳酸菌中应用最为广泛的食品级表达系统,具有调控严谨性、表达高效性及产量高产性的优势[39],在此基础上得到了不断的优化改进,Wu Chiming等[40]将nis A(P nisiA)启动子与nis R/K调节因子整合至质粒pSTE32,不需外源添加诱导物,于Lb. reuteri中成功表达淀粉酶;Pavan等[41]将nis R/K调节因子整合至Lb. plantarum NCIMB8826基因组中,制备出破伤风毒素的疫苗。

NICE与pSIP表达系统是研究比较清楚的双组分表达系统,可以与糖[42]、pH值[43]及有机酸[44]诱导的表达系统相结合,从而提高启动子的严谨性。

2.3.2 糖诱导的表达系统

糖进入菌体主要依赖PTS(phosphoenolpyruvatedependent sugar phosphotransferase systems)、ABC(ATP-binding cassette transporters)与GPH(galactoside pentose hexuronide)转运系统[45-47],不仅可以调节糖的摄入控制启动子诱导的外源基因的表达,并且部分与糖转运和代谢相关的基因都为糖调节的操纵子,可以在转录水平对基因表达水平进行调控[48]。Ma Shijie等[49]将乳糖诱导的启动子(Plac)与Lb. brevis中的S层分泌信号肽整合,于Lb. casei中利用乳糖诱导表达猪α-干扰素;Miyoshi等[50]将木糖启动子(PxylT)与信号肽Usp45整合,于L. lactis中利用木糖诱导表达金黄色葡萄球菌核酸酶(nuc);Duong等[31]构建了果聚糖(Pfos)、乳糖(Plac)及海藻糖(Ptre)的启动子,利用β-葡萄糖苷酸酶(GusA3)作为报告基因,于L. lactis中对启动子强弱进行了分析。

2.3.3 其余诱导物诱导的表达系统

对于诱导型启动子而言,温度、pH值(酸)及金属离子也可以作为外源诱导因子。D’Souza等[51]将含有温敏型启动子P1与P2的质粒,转移至40 ℃培养解除抑制因子Rro12抑制,目的蛋白表达产量提高了500 倍;P170与Pgad启动子可分别由乳酸与谷氨酸诱导,并且利用此启动子构建的工程菌,将目的蛋白的生产应用到工业级别的分批发酵[33,52];金属离子可以通过ABC转运系统进入菌体内部,调节菌体内部离子平衡[53],Llull等[54]构建的pVE6008诱导系统,通过EDTA去除二价离子,解除zitR抑制因子的抑制作用,增强了PZn启动子的效应,提高了蛋白质的表达产量。

3 食品级质粒构建及转化

质粒的不同区域具有不同的功能,只有将各个功能区域相互组装才能发挥其生理功能,并且转化到相对应的宿主菌中,才能开展进一步的科学研究。传统的DNA限制性内切酶酶切及连接酶连接技术是经典的组装方法,近几年,高效的组装系统已被广泛应用于质粒组装,如Gibson组装及同源重组组装系统[55-56],然而转化方法依然是传统的化学转化或电转化方法。

3.1 质粒构建

对于小片段DNA分子可以应用传统的酶切连接组装体系,Takala等[11]利用细菌素nis I作为选择标记,组装了新的食品级质粒,由此提供了比较标准的质粒构建体系,将质粒pVS2的复制子pSH71与质粒pLEB415的抗性标记nisⅠ、启动子P45同时用ClaⅠ与SmaⅠ酶切,并利用T4连接酶进行组装,转化E. coli TG1与L. lactis MG1614,于乳酸链球菌素(nisin)抗性培养基筛选转化子,构建食品级质粒pLEB590;乳酸菌的转化效率比较低,尤其对于大片段的组装,目前Gibson组装体系广泛应用于质粒构建,其体系具有核酸外切酶、DNA连接酶及DNA聚合酶混合酶体系,于体外50 ℃恒温条件,利用碱基互补实现高效率组装[57-59],Jee等[55]利用此组装体系,将Cas9基因(4 107 bp)整合至质粒中,于L. reuteri与L. lactis NZ9000构建了CRISPR/Cas9的打靶质粒pVPL3004等。

3.2 质粒转化

转化是外源基因进入菌体内部的重要途径,高效的转化效率为菌体转化的库容量提供了充分条件,因此是阳性转化子获得的重要影响条件。相对于化学转化,电转化过程繁琐,耗时较长,但具有转化效率高及适应宿主菌谱广的优势。革兰氏阳性菌细胞壁的肽聚糖网层比较厚,对其细胞壁进行适当的弱化有助于电转化效率的提高,常用的弱化剂主要有:甘氨酸、氨苄青霉素、溶菌酶、醋酸锂及二硫苏糖醇等。在制备乳酸菌感受态时,不仅需要适应的弱化剂含量,同时还要有适宜渗透压维持剂-蔗糖。然后利用电脉冲对感受态细胞的细胞膜造成疏水性孔洞,随着电压增大,疏水性孔洞转变为亲水性,从而介导外部的DNA进入胞内,最后感受态细胞于高渗培养基中恢复细胞膜,并于抗性标记培养基中筛选转化子[60]。总之,电转化方法需要在适当破坏细胞壁的基础上并维持细胞的高存活率。

4 食品级质粒的应用

乳酸菌是人体内具有重要生理功能的菌群,调节着人体肠道菌群的健康,与人体健康有着直接关系。乳酸菌作为食品级的菌体制剂,应用食品级的质粒构建新型的细胞工厂,从而产生具有生理功能的酶、多肽及中间代谢物等表达产物,可以应用于食品、医药、保健及工业等领域,有巨大的应用前景和潜在的商业价值,对食品、医药和工业等领域的发展具有一定的促进作用。

4.1 在基因编辑的应用

食品级质粒在基因编辑中具有质粒结构及筛选的不稳定性,因此不同的食品级基因编辑系统不断进行了优化。Auvray等[61]将噬菌体的整合酶及特异性识别位点attP位点应用于Lb. delbrueckii,建立了特异性位点重组技术,Martin等[62]利用β-重组酶提高了attP特异性位点重组的重组效率;Serror等[63]建立的pGhost整合系统是目前应用最为广泛的编辑系统,其主要利用转座重组将目的基因整合至基因组;Song Li等[64]利用尿嘧啶磷酸核糖基转移酶作为反向筛选标记,于L. lactis与Lb. casei也建立了食品级基因编辑系统;最近CRISPR/Cas9系统已经被广泛应用于生物体的基因编辑,Oh等[55]已经于Lb. reuteri中建立了CRISPR/Cas9系统,利用质粒pVPL3017诱导RecT蛋白的表达,从而提升了外源DNA进入菌体的效率,由sgRNA(signal guided RNA,sgRNA)的引导,质粒pVPL3004诱导的Cas9蛋白实现了对特异性基因的编辑,其编辑效率可达90%~100%。

4.2 在蛋白质表达的应用

质粒对蛋白质的高效表达具有促进作用,因此研究人员可以直接将含有特异性质粒的菌种进行发酵生产,此种方法是最简单高效的方法,虽然食品级质粒的表达效率比较低,并且一些工业级需求并不需要食品级制备,直接用E.coli或S.cerevisiae的表达系统,将目的蛋白纯化即可[65],但是一些研究仍然报道了食品级质粒的重要性。Liu Guorong等[66]利用食品级质粒于L. lactis NZ9000中高效表达Enteriocin P细菌素,抑制了食品中有害微生物的生长,并对细菌素性质进行了分析;Gu Wenliang等[67]将马槟榔甜蛋白于L. lactis NZ3900与E. coli中表达,发现L. lactis NZ3900的酶活性明显高于E. coli;Nguyen等[68]应用食品级质粒将Lb. reuteri的β-半乳糖苷酶表达于Lb. plantarum,为食品级工业应用奠定了基础。

4.3 在代谢工程的应用

乳酸菌是食品发酵工业中常用的菌种,利用代谢工程技术对其代谢途径进行优化,制备目的产物产量高、特异性强的菌种已备受关注。通过对L. lactis代谢途径优化,已经高产出VB、叶酸及胞外多糖[69],然而所用的分子元件并不满足食品级要求,因此不能应用于食品工业。Gosalbes等[70]利用食品级分子操作系统将L. lactis的乙酰羟酸合成酶基因ilvB/N整合至Lb. casei乳糖操纵子位置,提升了丁二酮的产量;Staudigl等[71]将Lb. reuteri的L-阿拉伯糖异构酶及L-木糖异构酶基因转化至Lb.plantarum中,可以通过代谢过程检测食品工业中糖的转化反应,从而控制发酵过程;透明质酸可以应用于医药、化妆品及疫苗制备,Sheng Juzheng等[72]利用NICE系统将S. zooepidemicus透明质酸合成酶基因转化至L. lactis,成功构建其代谢合成途径,生产出食品级的透明质酸。

4.4 在人体健康的应用

乳酸菌是肠道菌群中的益生菌,能够促使机体产生特异性或非特异性的免疫应答,因此可以开发对机体安全且产生持续免疫力的口服型质粒[73];并且具备酸耐受性及黏膜黏附性的优势,可以作为疫苗的传递载体[74]。Hoang等[75]制备了含有单链抗体3D8的重组菌L. paracasei (scFv 3D8),为肠道菌群抵抗病毒因子的侵扰提供了可能;Shi Shaohua等[76]将构建的质粒NC8-pSIP409-HA于L. plantarum表达禽流感病毒H9N2的血细胞凝集素(hemagglutinin,HA)蛋白,成功诱发机体的免疫应答,并为H9N2病毒口服疫苗的制备奠定基础;Guo Shanguang等[77]将梭状芽胞杆菌感染毒素TcdA与TcdB整合至L. lactis,制备的疫苗对动物治疗具有显著作用,从而为口服疫苗的制备提供了技术保障;Alvarez等[78]将Myxococcus xanthus的肽链内切酶(prolyl endopeptidases,PEP)整合至L. casei,通对机体肠道菌群的调节,患者的腹腔疾病得到治疗。

5 结 语

乳酸菌作为益生菌,应用前景广泛,对人体有益的益生菌菌株在不断地研究,因此新菌种的遗传背景及相关功能基因并不清楚,通过特异性重组质粒可以对其功能基因进行研究,并进一步解析其调控机理,对乳酸菌的基础型及应用型研究具有推动作用。

目前,已经有许多的食品级质粒构建成功,并应用于食品与医疗,但是其应用仍然比较受限,许多工业用菌株带有Nisin抗性,因此含有Nisin标记的菌种或质粒不能应用Nisin选择体系;金属离子虽可以应用于筛选标记,可是金属离子对机体具有一定毒性;对于其诱导系统而言,糖诱导系统的严谨性有所限制,pH值与温度控制诱导系统不利于工业的大规模应用,因此在制备实验室及产业化所需的质粒与宿主菌时,需要综合考虑复制系统、选择标记与诱导系统。

食品级质粒的研究及应用,对推动乳酸菌的分子生物学研究起到关键作用。由于乳酸菌是肠道菌群的益生菌,肠道菌群对调节人体各个器官的健康具有重要作用,许多研究人员重点关注益生菌在肠道菌群中的重要性,但是益生菌对肠道菌群的调控机理,及菌体自身的益生机理还未深入解析,利用食品级质粒可以对菌体的调控及益生机理进行解析,从而增强其益生功能,可以作为食品级质粒未来应用的一个方向。因此食品级质粒对乳酸菌工程菌株的利用与研发发挥着重要作用。

A Review of Research on Lactic Acid Bacteria Food-Grade Vectors and Their Applications

Abstract:Lactic acid bacteria (LAB) are important probiotic microorganisms used in food fermentation industry. Molecular biological manipulation of these microorganisms has great potential for the development of food industry and human health. Based on the characteristics of lactic acid bacteria and the development of molecular biology, this review aims at the basic principles of a food-grade vector system for LAB, the components of a food-grade plasmid, the strategies to construct and transform a food-grade plasmid, and recent applications of food-grade plasmids. This review highlights that food-grade molecular biology could have a major positive impact on further development and application of LAB.
